Moon_Man, disappearing runs from the history on the iPod is a common minor bug and little to be concerned about.

As Nick68 suggests, a simple reset of the Nano usually cures this (press and hold the menu button and centre wheel until you see the Apple logo and then release).

Not sure if it's related to the run adjuster web applet, either. I've been using it on my files and I've had great results. Let us know if you can sync / browse runs after the reset.
